Kicking downhill in the second period, Shrewsbury put more pressure on the Dale defence but were unable to get on the scoresheet.
And Rochdale grabbed a third, controversially, when Pratt appeared to control a high ball with his arm before chipping the ball over Charlie Bannister in the Town goal.
Ryan Sears also went close as his volley from Jack Watts' cross was superbly tipped around his post by Johny Diba.
Striker Ethan Jones had the chance to pull a goal back in the 14th minute as he got in behind the Rochdale defence, but the goalkeeper came out to make a low save.
Schorah then doubled the hosts' lead two minutes later with a dipping shot into the top right corner from 20 yards out on the left.
Rochdale took the lead in the fifth minute when Pratt pulled the ball back from the right and Gilliam fired in from close range.
Town have finished the season in the top seven in the league.
First-half goals from Matthew Gilliam, Callum Schorah and Harry Pratt gave the hosts all three points in the clash at Stainton Park - the home of Radcliffe Borough.
Shrewsbury Town slipped to defeat at Rochdale in their final Football League Youth Alliance - North West league fixture of the season on Tuesday afternoon.
